  Plus +1 for this feature request. I think it will be useful if the website is compromised or the client failed to pay dues but that would be harsh, but still this feature will be great addition to RunCloud.

  It would be great to be able to take a site offline without deleting it.
  
  Even better if I could choose an error code or custom HTML code/page to return.

  Yes!!! This is necessary for staging sites as well! Once you design and upload to production you don't need to keep the staging site live, but still want to keep the files intact just in case. This would be perfect.
